The best I could tell it is not a block saturation issue. The blocks look fine. The flashing is done incorrectly, it needs to be under the shingles not over. Those gaps are allowing water in and riding down the sides of the block

Is the company a certified installer for the roofing materials?  If they are not you have no warranty.   Warranty usually covers first year labor and only materials after that.

Second.  I have a company that can fix that.  They do about 10 roofs a year for me.  They are not far.  But you got hosed on those flashings.

I'm documenting everything. In the meantime, I need the chimney properly flashed and I have a 25 year warranty with them.

I would like to see the block plaster and the flashing made of copper or lead copper.  All joints solder and no exposed fasteners.

I agree. Painful. I had bad flashing that kept leaking and then had a chimney specialist do it right, as electric describes for you above.  I feel your pain Michael Britt. Id recommend my guy but he's more southern Hunterdon than Warren. But does a great job, is an avid fisherman, and his crew are all hunters. Good luck. If it doesn't look like Electrical diagram I wouldn't pay them. IMHO, whoever did that existing job doesn't know what they're doing or is a crook

He said the best approach is if the boiler exhaust could be re-routed, perhaps to the chimney the wood stove is tied into (which is outside the house), then they could remove the roof portion of main chimney, close it up with plywood, and then shingle over it. I did find water at base of chimney once, see below.

Your friend gave you super poor advice. You can’t mix different fuel types within a single flue.

We don't use the wood stove at this time.
